Introduction In Windows I controlled the fanspeed on my stationary computer by using a ASUS program that read the temperatures. I wanted the same temperature/fanspeed scaling in Linux, so I decided to setup fancontrol, which is a small script that monitors temperatures and fanspeeds and sets the fan at the minimum required level to insure low noise levels. The following should work on most Linux distributions and with most modern motherboards.

This is why you may want to set the speeds manually in BIOS or download a fan controller to use on your desktop after startup.
Control Your Computer's Fan Speeds for Better Performance When...
Many motherboards have fan control built-in to the BIOS settings these days, though they don't always give you as much control as something like SpeedFan does. But, if your computer isn't supported by SpeedFan, this is a good plan B. Open up your motherboard's BIOS settings (usually by holding a key like Delete when you boot your computer), and search for the fan settings. They're called all sorts of different things (for example, Asus has "Q-Fan Control", while Gigabyte has "Smart Fan Control"), but generally you should be able to find it under one of the BIOS menus.

Letting the motherboard control all the available fan will just mean something, first, more energy running throught the motherboard, also more work to the voltage and pulse regulators so increased the work temperature for the motherboard i've tested in several motherboards, letting to control fans translate to 3-5C in the motherboard temp.. also it require to constant opening closing programs.
The ASUS Fan Xpert 3 also supports a combined hard PWM/DC mode for CPU and housing fans. You can also reduce the speed of the CPU fan to a minimal noise level during light use.
Enable voltage fan control rather than PWM fan control in your BIOS and it'll control normally. Alternatively use SpeedFan. There are quite a number of heatsinks which now come with 4 pin PWM fans, far too many to actually recommend one over the other, you'll just get a lot of "I use this one".
